Is there a way to insert a custom header and footer for the email templates that are sent from the community or the only way is to modify each template? In both situations can it be done with the SDK?

wearesocialit- You can do this from SDK, however, you will still need to update each template in order to have custom footer and header.

In which language are the templates done?
It does not seem like freemarker:
