Yes, the permalink has the id of the respective message, rather than the page number with it.
Both the following links are one such example, first one is the permalink ID of a message, and second one is the page 2 link of the thread page.
You might need to have a workaround for this, if using javascript could help you, try getting the current pagination number which is highlighted.
