Interesting - yes, it definitely wouldn't be a timing issue in that case.
Our organization performs a nightly extract of community data using the Bulk Data API (we generally use the processes described here). We then load that nightly data extract to a SQL database and query from there in our local system. I'm not sure what your process is, so I suppose it's hard to say why there's a disconnect. This system works well for us, because we're pretty sure there aren't gaps in our data coverage.
